Last-placed Mornington were reduced to 6-50 at the conclusion of day one and were eventually dismissed early on day two for just 72.
Vinnie Winsor was the pick of Kookaburras' bowlers, claiming 5-24 off 11 overs, while Henry Johns (17) top-scored for Mornington.
Mornington's second innings began in shaky fashion, after Johns was dismissed for a duck, leaving the side at 1-0.
Captain, Rhyce Kliendienst (16) did his best to help steady the ship, but the side continued to loose regular wickets thanks to tight bowling from Lachlan Straney (1-9) and Cameron Milne (3-26).
Chris de Groot (24 not out) joined Kliendienst and tried to prevent a collapse, but the resistance proved futile.
Kookaburras veteran Shayne Riordan (4-8) proved too strong with the ball and helped dismiss Mornington for 100 in the 39th over.
The outright victory helps keep the reigning premiers in third position on the ladder, just behind Court House in second and Albion in first.
Mornington remain locked at the bottom of the first-grade ladder and still searching for their first two-day win of the season.
Both sides will enjoy a well earned Christmas break before clashing again in a Twenty 20 match at Kitchener Park on January 10.
