The man entered the Newell Highway store about 4am yesterday armed with a firearm.
He confronted the employee and demanded money before fleeing the scene with a sum of cash.
Barwon police were called to the store and said no one was injured during the theft.
A crime scene was set up to take a number of forensic examinations and the surrounding area was canvassed for any witnesses.
Detective Acting Inspector Brent Falkiner said police were appealing for help.
“Any witnesses who have not yet spoken to police and may have witnessed the robbery, events in the area at this time or have information of the offender, should call local detectives,” Inspector Falkiner said.
