Flanagan confirmed his departure to the Northern Daily Leader on Monday afternoon.
It is unclear at this stage the reasons behind his exit, which comes just days from the start of the new Premier League campaign.
The NIPL’s opening round kicks-off on April 1, following a pre-season featuring FFA Cup and Acropolis Cup matches.
Flanagan was appointed in the role in October 2015 following a lengthy career working in the media, relocating to Tamworth from Queensland.
